Flush the deleted data using the InRoads > Surface > Utilities > Compress Surface tool.
Regarding the modeling density, there are places where it's modeled every 0.01'. Pretty crazy tight. And there is some very strange triangulation going on in certain places along the center of that design surface, as well as in other areas.
And sorry, but In my professional opinion those surfaces are really needing some thorough quality checks. I'm not surprised that you are experiencing problems. Those surfaces are ticking time-bombs.
